The rhythm of the traditional pronunciation of the adjective skeletal is like the rhythm of the noun from which it comes: 'SKEL-it el', like 'SKEL-it-en'. LPD reports that the pronunciation in which the second syllable is stressed and has the long '-ee-' vowel ('skel-EET-el') is the minority choice in both the USA and the UK. You are advised to use the traditional pronunciation in British HE - unless your supervisor insists on the less traditional version.
